Pairwise Distances along a river network with flow direction

Hello,

I would like to calculate distances between sampling sites in a river network using topological distance. In addition i would like to have movement upstream accumulate at a greater cost compared to movement downstream. I have tried to use geometric networks and network data sets, but I have had limited luck aside from calculating topological distance with network data sets. Any help would be appricated. Thank you.
